I only have two pieces of advice for getting "cheap" flights to Japan. One is to go in the off-season. The summer travel season tends to be more expensive due to the natural laws of supply and demand, which includes fuel prices. Also, avoid flying during Christmas, New Years or Golden Week. But once American schools start up, the prices drop.
The other is to be flexible about your schedule. Using the "+/- 3 days" option when searching for flights can save you money. Compare the chart on the right to the Saturday-Saturday flights for the NYC-Tokyo route above. I use "Sat-Sat" on my above prices because that's when most people leave for vacation. But if you can fly during the week, the savings may be well worth it.
Starting about three months before your trip, check the prices every day. There is a "sweet spot" prior to the flight when prices are at their lowest. Exactly when that is typically depends on the airline and the season. So it can be anywhere from three months to just two weeks prior to the departure date.
One time, about a month prior to my planned departure, I started leaving the website with my search up, and kept hitting "refresh" every couple of hours, or whenever I walked by the computer. A week later, my desired flight dropped from $1460 to $1160. That $300 brought home more souvenirs!
